I've set up several websites using iWeb, and it seems I can't publish each individual site to it's own domain.
Any ideas on how to do this, or if it's even possible?

The new version of iWeb in iLife 09 handles multiple, non-mobileme domains. You can accomplish the same thing with iLife 08, by publishing to a folder and using an external FTP client (CyberDuck is great!) to "publish".
